This is resolved in Outlook 2010 where any account will have its own set of folders.

If outlook 2007 is not separating the two account, create a folder , with or without sub folders, and create client side rules to move incoming messages from the inbox to a specified folder.

Another option is to set the accounts as an IMAP or exchange. These should create their own set of folders.
