Do you maybe have 'hidden' section breaks throughout the document?

Often, when you remove a section break, it ends up removing your header/footer info. Generally if I am going to have to remove a break at the end of a document or something that is forcing a blank page, I open up the clipboard and quickly copy the footer and header to it so I can re-insert them.
