It isn't unusual for the font to be substituted when a document is moved from Mac OS to Windows. Even with a changed font, the problematic footnote should have been left intact, though.
On your system, do you see a difference if you change the font? This is definitely a peculiar problem. It is of course possible that Endnote is a factor (perhaps the most important factor). I'm not using it myself, so I can't test that hypothesis.
