I have no recommendation. The best OCR programs are likely to make these line numbers again rather than simple text, which is what you want. You mentioned that for you saving as pdf and bringing it back in worked. Use the way you did it. (When I did it on my system, I ended up with Word line numbers again rather than text.)
I also tried saving as text and saving as .rtf.
