This is what section breaks are for. See Sections / Headers and Footers in Microsoft Word 2007-2013. Specifically, you may want to look at How to set up a document with front matter 2007. This gives step-by-step instructions. Under no circumstances should you use Word's Master Documents "Feature" with your thesis.
