I believe your command-line would need to be:
"C:\Program Files (x86)\Microsoft Office\Office12\winword" /t"C:\Custom.dotm" %filename% /m"SaveAsPDF"
where 'C:\Custom.dotm' is the full path & filename of the template. Word templates are not usually stored in "C:\".
