First off, it sounds as if the company isn't making much use of Office's automation abilities.

As for the formatting problem, documents converted from WordPerfect have always been problematic and these need to be checked carefully. Also, the converted document will likely still have embedded in it a lot of unnecessary field codes from the conversion that can/should be deleted. For content copied & pasted entirely between Word documents, the likely source of the problem is the improper use of Word paragraph and/or character Styles.
