In a section with endnotes, right-click in the endnote area and choose Note Options from the context menu. Choose the number format you want and specify that the notes should be at the end of section and that they should restart on each section. Choose the "Whole document" option in the "Apply changes to" box. Finally, click Apply.
The key step is that you choose "Whole document," I believe. Word isn't reliable when setting endnote (or footnote) options for just one section. This applies to numbering restarts in particular. Here, using the "Whole document" should work fine since you want the endnotes restarted in each section and you want them at the bottom of the section in each section. The first section has no endnotes, only footnotes, so the settings for endnotes there won't make a difference.
