I'm afraid I don't have any other suggestions. I don't embed Excel workbooks in Word docs so I haven't seen this behaviour and I can't think of any other plausible reason this might happen.
Since it is 'random' it is going to be pretty hard to diagnose. Can we identify something that removes the randomness? Is there something special about the place you are saving the Word file? Are they saved to your hard drive or a CM system like Sharepoint? Do any of the docx files say they are in Compatibility mode?
