Can you post a cut down document that includes a couple of footnotes?

Without seeing the doc, I would guess that either the style needs adjusting or you need to remove local formatting. Select the content and press Ctrl-Spacebar and Ctrl-Q. If the layout issue remains, look at the style definitions of the relevant styles.
