Hello,
Using the MathType toolbar that's added to Word, you can enter numbered display equations and equation number references with just one click. MathType even renumbers your equations and references automatically if something is added. There are a couple of tutorials (Equation Numbering in Microsoft Word, Advanced Equation Numbering in Microsoft Word) located in MathType's Help menu which should be useful. I hope that helps.
