I figured out the problem.
I had created each figure in a textbox to ease dragging around the document. I do not know how it happened but each figure I have in a text box has been duplicated over 1000 times. So I cleaned all the figures by deleting the duplicate figures in them. Now the word count looks a bit normal. I will automate the whole figure and chart list again and see if it works fine.
