I suspect it's connected to this bug: http://answers.microsoft.com/en-us/o...a-5e2b13222a77. A workaround for that situation is to always work in the top pane, as that gets scrolled, and use the bottom pane as the “pinned” location. Something similar might work for you.

I'm actually trying to do this with two different documents. So I'm trying to write a report in word.doc, and pull information from data.doc. If I'm following you correctly you are talking about having a split window of a single document.
