That really does suggest you're editing one template and creating a document from another template.
I have just re-confirmed that, in Word 2010, a Custom Document Property added to a template is replicated in a document based on that template. See attached. double-click on the template and Word should create a new document with a Yes/No Custom Document Property named 'Test'.
