It is probably possible to create some sort of macro to automate some of this, but I think even with a 300 page paper that it is easier to use find and replace all. I just tested and you can use find and replace to search for " %" and replace with "'ctrl-shift-space'%" and do a replace all and it should replace all the regular spaces in front of a percent sign, with the non-breaking spaces. Repeat for each unit sign you have to do and it should still only take 10 minutes or so.
