Maybe instead of use bookmarks, apply a different style to the ones that will be hidden (that is an un-numbered style carrying the hidden text attribute). Hope this helps.

Thanks, that idea makes sense. I'm okay with hidden text being viewable, since I want the user to be able to modify things manually if needs be.
