To confirm, you are finding emails in Outlook which you are NOT finding by accessing your webmail? This is highly unlikely and I would recommend checking all folders or performing a search without OWA in order to locate the missing emails. Do you have any client-side only rules, set up in Outlook? I suspect something like that is the cause, rather than any syncing issues.
