You get a new unfiled notes section because OneNote is experiencing issues with one or more notebooks. When it is trying to sync it has some issues with syncing one or more notebooks. This will happen mostly if you have deleted a page to which is referred to in other books or you have moved a notebook from one location to the other. The unfiled sections give you an indicator to which page it is referring to.
