Not sure I can explain why it was showing up as 100%, but adjusting your Pivot Table range to include the % column on the Raw data tab, it all works out I think as you need.

Thank you so much.

Weird that Excel cant make that sum by itself...

if you have a look at the file now, it has a total % right at the bottom. How do I get that out?
