The document looks quite normal to me. Since the endnote reference is in the table, not before the section break, I'd expect it to appear after the table - which is exactly where it is. In terms of the formatting display, Word depicts the endnote as being after the Section break but, as it should be, before any subsequent content.
Where the endnote appears in relation to the Section break is immaterial. What matters is that the output is correct. As with some other design decisions made by MS, this is just one of those aspects that is counter-intuitive. Given that the Section break defines the Section boundary, MS probably found it simpler to calculate the endnote positioning in relation to that rather than trying to insert the endnote between the text and Section break.
