I am unable to replicate that behaviour in my test document. I suspect the problem has to do with your document's 'whole of document' numbering. Do all the affected sections have that numbering in their footer, and is it correct?

If you can post a sanitized copy of your document (eg with the content deleted and hard page breaks to maintain the overall structure) I'd be happy to take a look at it.
