Footnotes and Endnotes are different things and their numbering style can be set independently. You can customise either of them from the same dialog (References > Footnotes Group Dialog Launcher)

If you also want to change the paragraph indent settings, you need to modify the attributes of the associated style - either 'Footnote Text' or 'Endnote Text'
