If you're using content controls, you can use the read-only editing restrictions on the portions of the document you don't want people to edit, with exceptions for the content controls in those areas, and leave the deletable content controls with no editing restrictions and not checking the 'content control cannot be deleted' option for them. Then, even with protection applied, to delete those content controls your users can right-click on them and choose the 'Delete content control' option.
