Unfortunately, you can't change the restart option for footnotes for an individual section. The Footnote and Endnote dialog box suggests that you can, but it doesn't work (it's a bug).

If you can't avoid footnotes in the appendix sections, see if you can make use of a custom footnote mark instead. While this by no means fixes the problem, it may be less confusing for readers than having numbers restart when they shouldn't.
