Default Moving folder of master and subprojects issues

I've poked and tried to research but can't figure out the solution.

Monthly our IMS gets updated and it is put into a new month folder. Normally I would zip up the folder that contains the master file IMS and within it is a subfolder with the sub projects that it is linked to. The indicators in the master file are have the correct path before. The folders are contained on one of the company networks.

When I zip and unzip into a new path the master file indicators have the newly embedded sub project folder paths. But there are a few master projects that when moved don't have the indicators updated with the new folder path of the subprojects (it is linked to the previous).

What exactly is going on? How can I fix this in the future?
