No, you cannot rename Custom Colors.
Adding custom colors requires editing of the theme xml. The simplest way to do this without hacking the xml is to obtain the
BrightSlide add-in. This will add a ribbon tab which, among many other useful tools, has tools for editing theme colors and custom colors.

The simplest way is to create your theme and apply it to the presentation (.potx/.potm) and document (.dotx/.dotm) templates that you use. For Excel users you will have to rely on users applying the theme as it is unlikely that they will be using templates.
