Default Old object remains after replacing template

I am hoping someone can help. My company is trying to streamline our ability to update a large number of presentations with an updated template but I am encountering some problems.

As a test, i created a presentation and a template. I then attached the template to the presentation. The template was then saved as a new version with a couple of minor changes, including moving some shapes around (all on the master).

When the template was updated, it worked for the most part but in some cases, pages would retain the location of the object from the old template as well as inserting the new position from the updated template. can someone please help?
