This is new with Excel 2013. All workbooks are in separate windows now. You have no choice.
I later found a way to recalculate. Clicking on a different spreadsheet tab on the bottom of the workbook and then back to the original tab causes it to refresh. But I decided to mostly just close the dependent book and reopen it when needed rather than minimize it.
