The excel spreadsheet has all of the cells aligned the same.
The alignment in any mailmerge is entirely independent of any alignment in the data source - in this case it's all controlled by the second document's formatting, including parapraph and tab alignments. The differences you're seeing are probably due to some inconsistencies in the paragraph formatting of that document.
