In that case, you shouldn't have messed with it. If you've repositioned/resized various application windows so they're no longer on screen, then its up to you to fix that if it's not the permanent setup you want. It seems to me you want Windows to be able to tell that some window repositioning/resizing is temporary and others are permanent.
