It's a little unclear what you mean by:

Sections in a Word document always have three headers and footers (primary, first & even). Except for the first Section, these can be linked, or not, to the preceding Section's headers & footers. Unless you use a 'different first page' and/or 'different odd/even' page layout, the first & even headers & footers don't get used.

If you want to have your document configured to place the endnotes at the end of a Chapter, then you can't have any other Section breaks in that Chapter.

Aside from using the 'different first page' and/or 'different odd/even' page layouts to control what's displayed in the headers & footers, you can manipulate their content via formula fields and/or STYLEREF fields. However, as it's not clear what you want, I can't really advise you further.
