AFAIK, what's shown in the PDF is a limitation of converting (semi) transparent shapes to PDF in Word. If your shape was indeed 100% transparent, it wouldn't be visible at all. You might get better results by copying the background shape, cropping the copy's to the same size as your existing autoshape and, instead of making the cropped shape transparent, make it sufficiently darker to achieve the desired effect (eg change the brightness to 40%).
