If you've got change-tracking active in your document, that can mess around with cross-referencing (and a bunch of other things too). In that case, try accepting all changes, then turning off change-tracking, followed by Ctrl-A, then F9 to update everything in the body of the document.

Even if you haven't had change-tracking on, Ctrl-A, then F9 may resolve the issue.
