More than 10 years later the same bug still exists (got me just yesterday) in Office 365 and the only solution i've found is:

→ try not to forget to change it back to short edge every. single. time. you send it to a printer.

MS Word remembers the "print on both sides" setting but always forgets the "flip on short edge" part and reverts to "flip on long edge".
