For such large documents, I'd have thought using 'Track Changes' would have been a better approoach.

I'm not sure if there's an upper limit for the 'Compare Documents' feature, but having Word do this on such a large document is bound to entail some significant performace issues.

Presumably the documents have logical points at which they could be split into smaller ones for comparison purposes. I'd suggest doing that.
