Colours can be defined in different ways. Those text instances are not an explicit RGB colour. They are actually a tint of one of the theme colours and are therefore not defined as an explicit RGB value unless you select it and go to that area of the colour picker.

Is the point of the search and replace to change their colour globally? If so, change the theme colour for Dark1 (the first or second colour position in the theme colours).

Edit: I've been fiddling with the find/replace and it appears that Stefan's suggestion is more pertinent. It appears the find/replace doesn't like looking inside the equations.
