Check your page Setup settings. In the Page Setup dialog (for each section) you will see that there is a setting called Gutter and another one called Gutter Position. This typically is set to the left/right of a page to allow for extra space when double-sided printing needs extra space for the binding join. You can also set it at the top/bottom if you were binding across the top.

The result of a non-zero Gutter setting on the left is that alternate even and odd pages have extra space on one side or the other.

With your other document "Issue 2", your first paragraph is set to full justification whilst the others are left aligned. I would presume that you could assign the same paragraph alignment to rectify the alignment differences.
