Presumably, you have a Section break at the end of the Section you want to keep. Deleting that Section break causes the Section header/footer to be deleted also. The remedy is on open the header/footer on the last page and choose the 'same as previous' or 'link to previous' option for the header/footer you want to preserve, then return to the document body and delete the last page.
