What you describe suggests that the paragraphs added to the Navigation pane have acquired "Outline level" formatting other than "Body Text" (look in the Paragraph dialog box). You can fix that quickly by running the macro in the article at http://wordmvp.com/FAQs/General/DocumentMap.htm.
