Ctrl-Shift-F9 converts the TOC to plain text. The formatting most likely has to do with the TOC and/or heading Styles.

The normal method is to have a specific tab spacing between the number and heading. A 'two space' setting is meaningless with proportional fonts, especially once justification comes into play. Still, if that's what you want, you should modify the heading Styles accordingly.
