I suspect that you somehow updated your document's styles to those in the template (without numbering).

Check in the Developer Tab under Document Template and make sure that your document is not set to update styles from the template upon opening. (The checkbox to update styles should be unchecked.)

The article I linked shows how to set your headings up with numbers. If you follow the steps in the article (all of them), you will have the numbering you want.
